We're noticing that /user/$USERNAME/... directories are being created in HDFS. Some MapR process is not expanding the $USERNAME variable. The directories contain a _logs directory.

This is not a showstopper, but worth noting.

Thanks for pointing this out. We noticed this in our 1.2.3 release. Currently, only some mapreduce logs go to /user/$USERNAME instead of /user/root (if run as root). This happens very rarely and in very few mapreduce jobs (eg: teragen). It is harmless and has no consequence, since the _logs is not used by anyone except for user's reference. This issue will be fixed in our future releases.
